We determined the complete mitochondrial DNA sequences of the Japanese endemic subspecies Yamato-charr (Salvelinus leucomaenis japonicus) collected from two separate rivers in central Japan: Kiso and Oi rivers. The sequences were 16,655 bp and 16,654 bp, respectively. Molecular phylogenetic and dating analyses suggest that the Kiso River population descends from the oldest lineage in the Central Japanese region and has been isolated in cold, mountainous refugia for up to 600,000 years.
