Detection of single nucleotide polymorphism in domesticated silkworm by direct sequencing method

Abstract

The establishment of the basic technology for the cultivar identification is desired for race patent acquisition of the domesticated silkworm, Bombyx mori. Then, we aim at the development race-identification method using single nucleotide polymorphism (SNPs).
No information of the SNPs in silkworm genome is not known. So we tried to detect SNPs by direct sequencing method. Then, the primer was designed from BmHSC70-4 gene (DDBJ: AB084923), and the nucleotide sequence was analyzed. Consequently, 1.7kb of fragment was amplified by PCR using genomic DNA as a template. As the result of the comparison among 14 races, 32 SNPs were detected. These SNPs consisted of 14 transitions and 7 transversions. In the meantime, the frequency of SNP site per unit genome DNA length seemed to be high. SNP sites were detected only in intronic region. SNPs were slightly classified into two types of haplotype except for several race specific SNP sites. From this fact, it seemed to be possible to type this gene by representing one or several SNPs.
