Shorea macrophylla is one of the most important lowland Dipterocarpaceae species. Ten new microsatellite markers developed aimed to evaluate its genetic diversity and structure. A total of 430 samples were collected from East, West, and Central Borneo and plantation population. East Borneo population indicated the highest genetic diversity (HE) and allelic richness (Ar) that are ranged from 0.63 to 0.72 and 7.4 to 9.6, respectively. The genetic variation within population (94%) was higher than among population (6%). The genetic structure of Shorea macrophylla showed two clusters corresponding to the historical refugia: East Borneo and Central and West Borneo. The former was the rainforest refugia, whereas the latter was covered by savannah during the last glacial maximum. This study provides an important information for development of conserving the genetic resource of Shorea macrophylla.
