Cryptomeria japonica (sugi), Chamaecyparis obtusa (hinoki) and Thujopsis dolabrata var. hondae (hiba) are important coniferous tree species in Japan. A composite linkage map in sugi was constructed from four linkage maps previously reported using LPmerge software. This map included 7,748 markers and the total map length was 1,309cM. On the contrary, the linkage map of hinoki included 1,974 markers, and the total map length was 1,731cM. In this study, we constructed a linkage map for the first time in hiba. The genotype data was obtained using EST-SSRs developed from RNA-seq and SNPs developed from ddRAD-seq. The constructed map included 1,578 markers and the total map length was 1,689cM. Moreover, we compared three maps using ShinyCircos software and detected possible translocations and translocated inversions between sugi and other two species.
