Systems biology approach through integrating transcriptomics and metabolomics may provide precise information on gene-to-metabolite and/or metabolite-to-metabolite networks under particular genetic alteration or stress condition. Metabolomics approach should be emphasized particularly in plant science more than in animal biology, because of huge chemical diversity and high producibility of plants. To find new cellular networks under particular gene expression and nutritional stress in Arabidopsis thaliana, we analyzed global gene expression profile by DNA micro/macro-array and metabolite profile by combination of different mass spectrometric technologies. Nutritional stress of nitrogen and sulfur resulted in global change of metabolome that could be correlated with the modulation of global gene expression, indicating the presence of several gene-to-metabolite networks. The gene expression and metabolite profiles of PAP1 gene over-expressing A. thaliana could depict the whole cellular system for anthocyanin production.
