According to modern molecular taxonomy, prokaryotes are divided into two domains, Bacteria and Archaea, and subdivided into 26 phyla in the domain Bacteria and 2 phyla in the domain Archaea. Among them, eight phyla of Bacteria, Actinobacteria, Bacteroidetes, Fibrobacteres, Firmicutes, Fusobacteria, Proteobacteria, Spirochaetes and Tenericutes, and one phylum of Archaea, Euryarchaeota, inhabit the human digestive tract, from the oral cavity to the large intestine. This paper describes the phylogenetic positions of species inhabiting the human digestive tract and related organisms.

Bergey's Manual of Systematic Bacteriology is one of the most comprehensive and authoritative works in the field of bacterial taxonomy. However, rapid advances in molecular sequencing of highly conserved regions of the prokaryotic genome, most notably genes coding for the RNA of the small ribosomal subunit, have resulted in numerous taxonomic rearrangements and changes in nomenclature since the first edition of the Manual was published in 1984. This paper summarizes the present state of taxonomy of anaerobic Gram-negative bacteria described in the first edition of the Manual.
