    Some molecular viewers that can visualize molecular structural data have been introduced. Those viewers can be generally classified into some categories, such as Java based, JavaScript based, WebGL based, for mobile and for PC. The Java based software that requires the

    (JRE) is widely used both for a local application and an embedding one in web pages. The JavaScript based software only requires a web browser without JRE but the response speed is lower than the Java based one. The WebGL based softwares work more lightly than the formers, but I think so far there is no software with an advanced display controller such as a command interface. For mobile devices, some molecular viewers are provided from application distribution sites, such as Google Play and App Store. Many viewers for PC environment have some advanced controllers for changing expressions of molecular modeling images and drawing them in detail. As an example, a series of operating procedure scripts for creating a molecular image using a stand-alone application, called "jV", was introduced here.

    A large amount of data is being collected and archived in the Coordinated Enhanced Observing Period (CEOP) project to help to increase researchers’ understanding and knowledge of the global water cycle system. We describe the data archive system that integrates data (in-situ, satellite, and model output) produced by the CEOP project. We also detail the user interface for analyzing the data. First, we explain the characteristics of the global water cycle data to be archived and the functions requested by users to analyze the data. We then explain the architecture of the archiving system and its graphical user interface (GUI) that we are currently constructing. The interface will integrate data of various dimensions, temporal and spatial resolutions, coordinates, precision, and format. This interface will provide users with the environment to handle data irrespective of type.

    Thanks to high performance and low power consumption on Android mobile devices such as smartphones and tablet computers, the use of Android platform has been increasing significantly. Android platforms almost consist of ARM-based multicores and most of the applications have been developed in Java language. Recent Android OS introduces the

    called ART which enables use of Fork/Join framework. The Fork/Join framework provides the scheduling mechanism with work-stealing and it is mainly used for programs to implement the divide-and-conquer algorithm or the recursive algorithm. However, in the case of ordinary programs, it is difficult to implement a coarse-grain parallel code based on Fork/Join framework considering data-dependency. To cope with such a problem, this paper proposes a coarse-grain parallel code generation scheme using a developed compiler which converts a Java source program with directives into a task-driven parallel code based on Fork/Join framework. In the performance evaluation using four programs from Java Grande Forum Benchmark Suite, the execution on Samsung Galaxy S6 with heterogeneous eight cores could achieve 2.77-5.12 times speedup versus sequential processing and the execution on NVIDIA Shield Tablet with four cores could also achieve 2.34-3.94 times speedup. Consequently, effectiveness of the proposed scheme was confirmed.

    In this study, we propose a method for automatically detecting musical scales from Japanese musical pieces. A scale is a series of musical notes in ascending or descending order, which is an important element for describing the tonal system (Tonesystem) and capturing the characteristics of the music. The study of scale theory has a long history. Many scale theories for Japanese music have been designed up until this point. Out of these, we chose to formulate a scale detection method based on Seiichi Tokawa's scale theories for traditional Japanese music, because Tokawa's scale theories provide a versatile system that covers various conventional scale theories. Since Tokawa did not describe any of his scale detection procedures in detail, we started by analyzing his theories and understanding their characteristics.     . Specifically, we sampled 1,794 works from the Nihon Min-yo Taikan (Anthology of Japanese Folk Songs, 1944-1993), and performed the method. We compared the detection results with traditional research results in order to verify the detection method. If the various scales of Japanese music can be automatically detected, it will facilitate the work of specifying scales, which promotes the humanities analysis of Japanese music.

    In this paper, we present a reconfigurable processor infrastructure to accelerate Java applications, called Jaguar. The Jaguar infrastructure consists of a compiler framework and a runtime environment support. The compiler framework selects a group of Java methods to be translated into hardware for delivering the best performance under limited resources, and translates the selected Java methods into Verilog synthesizable code modules. The runtime environment support includes the Java virtual machine (JVM) running on a host processor to provide Java execution environment to the generated Java accelerator through communication interface units while preserving Java semantics. Our compiler infrastructure is a tightly integrated and solid compiler-aided solution for Java reconfigurable computing. There is no limitation in generating synthesizable Verilog modules from any Java application while preserving Java semantics. In terms of performance, our infrastructure achieves the speedup by 5.4 times on average and by up to 9.4 times in measured benchmarks with respect to JVM-only execution. Furthermore, two optimization schemes such as an instruction folding and a live buffer removal can reduce 24% on average and up to 39% of the resource consumption.

    We have developed a new system using Google Earth as a data browser to visualize navigation data obtained by JAMSTEC research vessels. An XML-based language called Keyhole Markup Language (KML) is used to plot data on Google Earth. We developed a program, called a KML generator, to convert navigation data to KML. The generator enables us to quickly visualize on Google Earth the cruise track of any JAMSTEC vessel. The visualized image is a powerful tool for managing information on research cruises of various JAMSTEC vessels.

    The Mobile Virtual Environment (MVE) is our newly proposed movable Virtual Environment (VE) that is devised to provide a small size, and affordable immersive VE. It is designed to be a vehicle for enhancing the virtual navigation. The user can use the MVE to virtually perceive the physical view of the designed virtual environments. The conceptual design of MVE is inspired by an idea to equip a conventional CAVE system with a driving mechanism that has at least 3 degree of freedoms, for moving in forward-backward, left-right, and rotation direction. Our first MVE prototype was developed on The Vuton II, an omni-directional vehicle designed by Hirose & Yoneda Robotics Laboratory at Tokyo Institute of Technology. The displaying system was implemented on one soft screen and non-stereoscopic projection system. The graphics system was developed with Java2 and its Java3D API on the PC platform. This paper introduces the hardware and software architecture of our first MVE prototype. The detail of hardware and software construction, as well as its problems and limitations found during the development will also be discussed.

    “Integrated Study on Mitigation of Multimodal Disasters Caused by Ejection of Volcanic Products” Project was launched in March 2014 for the Galunggung, Guntur, Kelud, Merapi, and Semeru volcanoes. The objectives of the project include the development of an observational system for the prediction and real-time estimations of the discharge rate of volcanic products. Under the project, a team from the Sakurajima Volcano Research Center, Center for Volcanology and Geological Hazard Mitigation (CVGHM) and the Balai Penyelidikan dan Pengembangan Teknologi Kebencanaan Geologi (BPPTKG) initiated the installation of a digital seismic and global navigation satellite system (GNSS) observational network for the volcanoes in December 2014, and finished the installation in September 2015. The seismic and GNSS data are transmitted by wireless local area networks (WLANs) from the stations to an observatory at each target volcano. We introduced three Windows PC software for data analysis: the first for estimating the equivalent rate of ejected ash from a volcano, the second for continuous smoothing of tilt data and detecting inflation and deflation in the volcanic sources, and the third for continuously evaluating eruption urgency to predict the eruption time. The seismic and GNSS data were routinely transmitted to the Support Systems of Decision Making (SSDM) at CVGHM or BPPTKG. Data completeness varied from volcano to volcano; for example, the data acquired for Kelud volcano were relatively stable, while those for Merapi volcano were problematic, owing to a communication disruption in the WLAN. We obtained the seismic and GNSS data at the target volcanoes in the observation period since 2015 when they have been relatively quiet.

    High-throughput assay of molecular markers enables to utilize large amounts of markers in linkage mapping. To incorporate numerous markers into a linkage map, the development of a highly efficient method for linkage mapping is indispensable. When the number of loci is large, locus ordering is a major difficulty in linkage mapping, since the number of possible orders becomes very large. To address this problem, we developed a new algorithm for locus ordering and used it in a newly developed computer program called AntMap. The algorithm is based on ant colony optimization, which is a set of metaheuristic algorithms inspired by the cooperative behavior of real ants in finding the shortest path from their nest to a food source. Using this algorithm, AntMap seeks the linear order of loci that minimizes the sum of adjacent recombination fractions or that maximizes the log likelihood of locus order. Analyses based on simulated data sets indicated that our algorithm displayed a high efficiency level. The high performance of the algorithm enabled to save time and labor, and also to validate an estimated order by bootstrap tests. Our algorithm and AntMap should enable to construct high-throughput systems for linkage mapping.     Recently, an information technology is indispensable for the business and industrial developments. However, it has been a social problem that the number of software developers has been insufficient. To solve the problem, it is necessary to develop and implement the environment for learning the algorithm and programming language. In the paper, we will describe the algorithm study support system for a programmer using the flowchart. Since the proposed system uses Graphical User Interface(GUI), it will become easy for a programmer to understand the algorithm in programs.

    仲介ソフトウエア, メットブローカは仲介機構によって作物モデルなど農業モデルに様々な気象データベースへの接続を提供する。本論文ではメットブローカを利用するソフトウエア開発の3つの手法 (Java アプレット, データ橋渡し Java アプリケーション, Java サーブレット) について議論する。ソフトウエア開発の参考としてそれぞれの手法を使ったアプリケーションを紹介した。Java サーブレット以外の手法はクライアントのコンピュータに Java 2の実行環境が必要となる。アプレットはソフトウエアの更新が行いやすいことが特徴で, 多くのメモリが必要で, かつ起動時間が長いのが欠点である。クライアントのコンピュータで実行される Java アプリケーションはメットブローカを利用して気象データを検索し, それをファイルに書き込むことができる。このデータの橋渡し機能によってFORTRANやBASICといった Java 以外の言語で記述された農業モデルが気象データを利用することができるようになる。Java サーブレットとして実装された農業モデルは入出力をHTTPプロトコルで受け渡す。このようなモデルはインターネット接続が可能な携帯電話など簡単なブラウザーで利用できる。Java ビーンズから ActiveXコントロールを作成する手法は現在取り組んでいる4番目の手法である。このコントロールによって Visual Basic などの Java 以外のビジュアルな開発環境を使用している開発者が MetBroker を利用できるようになるだろう。

    The architecture of the cellular metabolic network is almost completely available from several databases. This has paved the way for computational analyses. Whereas kinetic modelling is still restrained to small metabolic sub-systems for which enzyme-kinetic details are known, so-called structural modelling techniques can be applied to complete metabolic networks even if the kinetics and regulation of the underlying enzymes is still unknown. Structural modelling requires detailed information on the presence of metabolic enzymes in a specific cell type of interest and the thermodynamics of the reactions, determining their direction under cellular conditions. If compartments are distinguished the sub-cellular compartmentation of reactions and enzymes and the membrane transporters exchanging metabolites between cellular compartments must be included. All this information cannot be taken from a single data base but has to be compiled from various Bioinformatics resources. Here we present an approach towards the organization of Bioinformatics data that enables the flux-balance analysis of comprehensive compartmentalized metabolic networks of eukaryotic cells with special focus on human hepatocytes.

    We have designed and implemented the “Virtual Laboratory” systems on the computer systems. Some of the implemented systems are Web-based learning environments where a server/client model is adopted. The subject of electronic circuits is the most essential one in the departments of electrical and electronic engineering. However, it is a difficult subject for students to understand the basic therory, technical term and electronic circuit design. In this paper, we will describe the remote measurement system for the learning support of electronic circuits using RTLinux.

    Several researchers have indicated that to pose arithmetical word problems is an important way to learn arithmetic. However, learning by problem posing is not popular in the lecture of classroom because it is hard for a teacher to do it. For example, even to judge whether each problem is correct or not, a teacher has to examine each problem.

    In this paper, we describe an Intelligent Learning Environment which realizes the learning by problem posing. In the learning by problem posing, a learner poses problems through the interface provided by the ILE. The ILE has a function to diagnose the problems posed by the learner. By using the results of the diagnosis, the ILE helps the learner to correct wrong problems, or leads her/him in the next step of problem posing. We evaluated the ILE in an elementary school. The subjects were 4th grade students. We also report the results of the evaluation.

    In the ILE, the interface was implemented in Java, and the diagnosis module was implemented in Prolog. So it can be used on World Wide Web. The current environment deals with simple arithmetical word problems solved by an addition or a subtraction.

    Recently, P2P networks have been evolving rapidly. Efficient authentication of P2P network nodes remains a difficult task. As described herein, we propose an authentication method called Hash-based Distributed Authentication Method (HDAM), which realizes a decentralized efficient mutual authentication mechanism for each pair of nodes in a P2P network. It performs distributed management of public keys using Web of Trust and a Distributed Hash Table. The scheme markedly reduces both the memory size requirement and the overhead of communication data sent by the nodes. Simulation results show that HDAM can reduce the required memory size by up to 95%. Furthermore, the results show that HDAM is more scalable than the conventional method: the communication overhead of HDAM is O(log p).

    フィールドサーバにより観測された気象や土壌データ,撮影された画像を表示するためのWebアプリケーションであるFS-DIVA(Data and Images Viewer Web Application for Field Server)を開発した.FS-DIVAの特徴は,フィールドサーバの既存のXML形式の設定ファイルやデータファイルをそのまま利用して動作することである.この特徴により,新たなフィールドサーバが追加された場合などにプログラムやデータを修正することなく,FS-DIVAが自動的に対応可能である.フィールドサーバにより観測されたデータは1日毎に1つのXMLファイルとして出力されるため,データや画像を長期的な連続データとして表示することが難しかった.この問題は大量のXMLファイルを高速に処理する前処理プログラムを開発することで解決した.前処理プログラムのXMLパース性能を見るために,SAX(Simple API for XML)とDOM(Document Object Model)の2種類のXMLパース速度の計測を行い,待ち時間に対する適切なデータ処理サイズ量を見積もった.ユーザインタフェースは最初にJavaアプレット版として開発され,ユーザの要望を反映した機能拡張が行われた.その後,Ajaxの登場に合わせてJavaサーブレット版が開発された.Javaサーブレット版ではパラメータ付きURLにアクセスすることにより結果を取得することができるので,フィールドサーバのデータを他のアプリケーションの入力として容易に利用することができる.
