A two-stage algorithm is proposed for the learning phase of support vector machines (SVM). The algorithm is a combination of the Sequential Minimal Optimization (SMO) and the projected quasi Newton method. Use of the quasi Newton method in the neighborhood of optimal solutions results in a substantial improvement upon SMO in the number of iterations, and hence in numerical accuracy of the solution. Computational results on the UCI Adult and Web data set show that the two-stage algorithm performs comparably with SMO in usual parameter settings, but outperforms SMO for large C values and small tolerances.

This paper shows an algorithm to compute Delaunay diagrams approximately using graphics hardware. We introduce some algorithms to compute 2-and 3-dimensional convex hulls. These algorithms compute the edges and the facets of convex hulls analyzing bitmap images generated by graphics hardware. Graphics hardware can generate bitmap images of 3-dimensional objects very fast. The image generated by graphics hardware is an approximation of the continuous image because it consists of discrete pixels. So there are some accuracy and stability problems about the algorithm. But the algorithm can compute the Delaunay triangulation of given generators when the resolution of the image is sufficiently large.

We have developed an object oriented large-scale scientific simulations system that contains algorithms of molecular scientific computing programs, called Embedded High-Performance Computing (EHPC). As an application of the system, "EHPC-Drug platform" has been constructed for rational drug design. It can provide a high-performance computing ability for exhaustive conformational analyses of biomolecules, generating computation of their three-dimensional topological descriptors, and docking calculations with their target receptors. To enhance its computing abilities, we are also planning to apply Grid computing technology to this system for parallel and distributed computing and Grid Data processing. As a critical test of our approach, we applied it to a prediction of bound conformation of several HIV protease inhibitors with the protease.

The characteristic of Wavelet Transform, WT, WT is determined by its basic function, called mother wavelet or analyzing wavelet, AW. Therefore, the selection of AW is very important. In this study, a WT which makes use of envelope soliton solution as its AW is proposed. The function describes the solution of nonlinear Schrodinger (NLS) equation which represents the behavior of envelope soliton. The interaction between simulated two envelope solitons is analyzed applying the new AW. Then, results obtained from the WT with the function as AW are compared with those from the WT with Gabor function. It is proved that the application of the new AW is very useful for the WT analysis of envelope soliton interaction.
