Understanding of soil biosphere dynamics is key to resolving many of global environmental issues such as soil erosion, soil contamination, food shortages and carbon-dioxide-induced climatic change. In a terrestrial ecosystem, increase in the biomass of a plant species is expected to result in the proliferation of its bacterial and/or fungal symbionts, thereby imposing indirect ecological effects to other plant species that share the microbial symbionts within the ecosystem. In understanding the entire ecological processes within such complex webs of interspecific interactions, interdisciplinary analytical pipelines based on high-throughput DNA barcoding and ecological network theory are expected to pave the way for methodological and conceptual advances. In this review article, I briefly introduce recent progress in the community ecological analyses of complex plant-root-associated fungus interactions.

One hundred bacterial strains isolated from various plants grown organically in Indonesia were assessed for their potential biocontrol ability. Phylogenic analysis based on the 16S rRNA analysis showed that Gram positive and negative bacteria were distributed in the host plants. About 43% of them belonged to Bacillus spp. and the other genera were Achromobacter, Acinetobacter, Agrobacterium, Alcaligenes, Brevibacterium, Enterobacter, Leucobacter, Microbacterium, Paenibacillus, Pseudomonas, Serratia, and Stenotrophomonas. The screening results showed that strains EB13, EB45, and EB53 isolated from Brassica chinensis, Fragaria vesca, and Ipomea aquatica, which were identified as B. amyloliquefaciens, B. cereus, and Alcaligenes sp., increased the survivability of tomato in bacterial wilt (BWT) significantly (P<0.05) by 67%, 83%, and 72%, respectively. Two strains, EB13 and EB45, also increased the survivability of tomato in damping-off significantly (P<0.05) by 45%, while EB53 and EB87 identified as Enterobacter gergoviae showed 23% and 34% disease suppression, respectively, although the differences were not significant. EB13rifkan, EB53rif and EB87rif, spontaneous antibiotics mutants of the parent strains, were confirmed to colonize tomato roots and suppress the population of Rhizoctonia solani in soil and root A seven-day culture broth of strains EB13 and EB87 and its butanol extract showed antibiosis to R. solani and R. solanacearum. HPLC analysis revealed the productions of iturin and surfactin by EB13 and an iturin-like compound by EB87. These results indicate that plant-derived bacteria not only offer potential biocontrol agents for the two tomato diseases but also provide a new source for antibiotics iturin and surfactin.

The objective of the present study was to explore the arbuscular mycorrhizal (AM) fungi adapted to soil rich in available phosphate. (1) An inoculation experiment with the AM fungus Glomus sp. R-10 (R-10) on Welsh onion was conducted over 2 years under field conditions. Welsh onion was pre-inoculated during a nursery period and transplanted to a field rich in available phosphate. Growth, yield, and AM colonization of the inoculated Welsh onion were compared with those of non-inoculated Welsh onion. To examine the indigenous AM fungi, DNA was extracted from the roots of non-inoculated Welsh onion, and rRNA genes of AM fungi were amplified and analyzed. (2) AM fungi were isolated from an area adjacent to the experimental field and identified based upon spore morphology and partial rRNA gene sequences. (3) Effects of the isolated AM fungus on Welsh onion were examined in comparison with those of R-10 by an in-pot experiment in a growth cabinet. The results were as follows: (1) the growth and yield of the plants inoculated with R-10 were not significantly different from those of non-inoculated ones. Although the phosphate availability in the soil was very high, indigenous AM fungi colonized the roots in the non-inoculated plants. Sequences of Gigaspora margarita and Claroideoglomus etunicatum were detected. (2) An isolated AM fungus was identified as C. etunicatum. (3) The isolated C. etunicatum increased the growth of Welsh onion to a greater extent than did R-10 and also showed a high colonization rate under high phosphate conditions. Thus, the ability of the indigenous AM isolate to colonize Welsh onion plants under high-phosphate conditions of soil was confirmed, suggesting the presence of AM fungi adapted to soil rich in phosphate. The isolated C. etunicatum was effective even in soils rich in available phosphate.
